Harvesting the honeycomb requires shears. These are made of iron ingots. Go to your crafting table and place an iron ingot in the middle of the second row and the other in the bottom left corner. You can acquire iron ingots through smelting iron ores.
Using the shears on the bee nest will cause three honeycombs to drop in Minecraft. The honey level will also fall back to zero. Thus, you will have to wait for the bees to make more honey until the honey level reaches 5 again.
